Story Description
A month has passed since the end of the conflict between Earth and the White Comet Empire. Earth manages to build more ship-classes as to keep the EDF fleet back in top shape. Lord Dessler and the Gamilusians, now allies of Earth, intend to rebuild their community on Gamilus, but end up lose their homeworld when it is destroyed by the Black Nebula Empire (a.k.a. the Dark Nebula Empire), who manage to collect energy from it to fuel their war ships and then plan to next invade Iscandar, after Iscandar is hurled out of its position due to the Black Nebulans' intensive actions. While on a training mission with new trainess from the EDF military acadmey, the Yamato crew join up with the Gamilus Empire to save Iscandar from the Black Nebulans. Although they defeat their nemesis, they fail to save Iscandar as its queen Starsha destroys it along with her on it.

Story Description
The Black Nebula Empire is back for revenge, and this time, they become the first enemies to ever succeed in conquering Earth while looking to rob the humans of their bodies for breeding stock. After Black Nebulan ruler Kazan makes his demand for the humans to surrender the Yamato to him or be destroyed by his empire's hyperon bomb, the Yamato crew, now under command of Juzo Okita's old EDF comrade Keisuke Yamanami and with inclusion of new crewmember Sasha Kodai (the daughter of Starsha and Mamoru Kodai), enters a voyage to find the Black Nebulans' home galaxy (the Double-Galaxy) as to find a solution to stop Kazan's plan, only to face the most difficult and suspensful trials they ever faced in their careers while facing the enemy's space fleet and soon finding what appears to be a future Earth in the Double-Galaxy. But then it turns out to the Black Nebulan's home planet in 2202 A.D., used for a prank to trap the Yamato. In the end, while Yuki Mori manages to detonate the hyperon bomb on Earth (with help from one of the Black Nebulans occupying Yamato's home), Susumu Kodai and the rest of the Yamato crew destroy Dezarium, which results in the creation of a new galaxy. Unfortuantely, the crew suffer losing Sasha to a violent attack by the enemy in the process.
