I'm sure "Mobile Suit Gundam" and "Super Dimension Fortress Macross" would make good candidates for key points to discuss in terms of "Anime and philosophy" since they both worked out the complex personality portrayals very well. For, both Anime focused on the notion that there's no true sense of good and evil amoung all cultures in the universe, and that everyone's merely a victim.

If these are the same people I'm thinking of, I read their Zelda and Philosophy novel. It was enjoyable.
However I only recommend to those who don't mind thinking really in depth. They spend A LOT of time focusing on different philosophers and their views. It won't all just be about 'anime' or 'manga'.
Below are links to the official web pages of the two books mentioned in the article. These web pages will give you an idea of the content in the book, including a rundown of some of the anime and manga series that the authors had tackled on.

You mean it's not about telling a cool story on a deadline?
(Yeah, some anime/manga does purposely delve into philosophical territory, but sometimes a cigar is a cigar. Hope they can remember that.)

This could be interesting to see what others have come up with...
