In my experience, the best way to color something if you have the option of layers (and it looks like you do, with the transparent scarf thing going on) is to color everything on a layer above the original scan, and redraw the lines in the layer above that. That way, everything is completely away from the original scan, and you can put in any background you want on another layer--beneath the colors but above the original drawing. It also gets rid of the pencil lines, which (when you're coloring in a style like yours) can make things look a little messy.
