Well, first off, what program do you have? I'd recommend SAI if you're a beginner since it's easier to use, but Photoshop also works just fine. You can also use Gimp or any other painting program. There's not really a "set program" to use.
I also highly recommend investing in a tablet. If you don't have one already, they're very useful. Of course, you can paint just as well with a mouse, it just takes a little patience.
When coloring, I usually either use the 'multiply' feature or color under the line-art. If you're coloring under the line-art, you want to make sure that (when you drew the lines) you used only the eraser tool to erase. If you use white it'll leave some spots that you'll have to go back and erase later because your coloring won't show through them.
It's also helpful to block in what you want to color with one solid color first and then hit 'Preserve Opacity' so you can only color within what you just outlined. Ah-haha. Sorry this is so long and not that useful xD I'm very bad at explaining things. If you need any help, just send me a PM and I'll try to walk you through it. Oh wow! It's been so long since I have seen your art work!
You have improved so much! I love the shading --especially on the clothes, it's lovely.
