I would think whichever style is simpler for you to do, that would be the style you'd want to use for the majority of your manga. (But aren't manga comics usually in black and white?) Throwing a splash of a different style would make for a nice effect, methinks.
How did you do this?? It's very very well done. Do you have any tutorials up? What program? How much time? I'm still a beginner at computer drawing and even though you say this is mediocre, I say it's very professional and well done. I strive to be as good as you one day. I'm curious now.
Firstly, the picture is great and it has great expression.
Secondly, in regards to your question: as a reader, I don't think it matters too much how you color it. Unless, of course, it becomes distracting--then it's a problem. As a creator, however, I would say to go with whatever feels best and is easiest for you.
I really love the colouring on the characters! It gives me a strange feeling that makes me want to keep looking at it~!
As for cover art style...Unless your story calls for something stylistic, I don't think it really matters. It's more interesting to see an artist grow from different kinds of cover art than keep it the same style. Maybe a future style will be better than the one now. But as cover art I think it's totalleh fine!

It's not mediocre at all. It's beautiful and eye catching and very professional.
