My favorite anime animal sidekicks are Luna and Artemis from Sailor Moon. They both belong to Usagi and Minako respectively. If it wasn't for Luna and Artemis, they wouldn't be as strong. They helped guide the Sailor Scouts out of so many tough situations. Plus they have a little girl kitten named Diana. She's so cute<3!! But I digress. The only animal I remember being eaten was Boota from Gurren Lagann, and that was only his tail. However not one of my favorites.
I'm going with the unoriginal classic (because he's kind of right there) and say Ein from Cowboy Bebop. He is unlike other anime mascot simply because he can exist in real life. In doing so, he acts like a real animal, multiplying his level of adorable exponentially. I know mascots aren't technically supposed to do this but I make an exception.
Timcanpy counts? I love Tim! He's so cute (and a little... devilish). I think Fuu's flying squirrel (Samurai Champloo) was great; she always knew when to come at the right times... and when not to come.
The only one I can think of (not counting Pikachu, who is pretty much immortalized) is Blair from Soul Eater. She's pretty much all comic-relief... though she does show a serious side from time to time.

Surely the Ninja Dogs that Kakashi can summon count? They are some very cool sidekicks, and they hang out with Kakashi, so that gives them extra points right there...
I love the green dog thingy, Chunk, from Panty and Stocking with Garterbelt because of reasons... Anyway, when Chunk finally stars in his own episode, he gets blendered, fully digested, and excreted.
Honorable mentions for Timcanpy from D.Gray~Man, the Prinnies, and Blair from Soul Eater for all getting slain and eaten at some point.

Not really partial to too many American animal sidekicks (just my opinion, but the pantomiming and "yeah-yeah-yeah"ing dog of the 1970s and before just grates on my nerves... Scooby Doo and Muttley are exceptions, though, for some reason), but when it comes to anime, in my mind, you can't beat Pikachu :D The friendship between him and Ash was a little rocky at first, but there's nothing like seeing someone else's self-sacrifice and devotion to really change somebody's mind.
And while Chopper's not really a sidekick (being one of the main StrawHat Pirates and all), he's certainly an animal and one of my favorites. He tries, his voice is adorable (mostly in Japanese, which also means he's voiced by the same person as Pikachu XD), and... well, he certainly moves a LOT of merchandise... but this last reason is not why I like him XD
Oh yeah, and Yun the baby Wall Penguin from Toriko is a-squeaking-dorable. Particularly the newest episode with the Gourmet Shrine and the chitose candy ^.^
Oh man, almost forgot President Aria from ARIA the ANIMATION. He's a cat, but because he's a Mars cat, he's as intelligent as a human. He's also the president of a gondola company. What more could you want? :D

Ooh, how about the bird in Cowboy Bebop, the one that belonged to Vicious? They sure made for a menacing duo, I think.
Let's see, Menchi from Excel Saga had a raison d'etre: to be a source of food. Though, she never did get eaten.
