I think it's after Chain of Memories because there have been scenes of Sora sleeping in that flower shaped pod. I think it takes place after Chain of Memories during the year where Sora is sleeping and getting is old memories back. I could be wrong though.

The reasons Xion doesn't exist in those Kingdom Hearts games is because she is not really an Organization member. The reason is that she is an imperfect clone of Sora that was created by Xemnas just in case Sora wouldn't be any use for the Organization's plan to make a remake of Kingdom Hearts. Also I think it's to keep Sora from waking up. Xion is from Kingdom Hearts:358/2 Days,a new Kingdom Hearts story that will tell the story of Roxas's time in the Oraganization up till the time he was placed in the digital Twilight Town by Diz. Also I think it will explore Riku and Roxas's fight in The World That Never Was in front of the Memory Skyscraper. Basically Xion is not a nobody and the reason she looks like Kairi is because Kairi is the strongest part of Sora's memory and Sora really cares about Kairi. because it seems that Zion doesn't exist in Kingdom Hearts 1,chain of memories and kingdom hearts 2 . . .
