This is kind of a belated comment, but I'd still like to give some advice.
If I were in this situation, I would approach the boy and tell him that the rumor wasn't true, and I was sorry it got started to begin with; and I'd ask him to please ignore the rumor. Something along those lines.
Then, maybe chat a little with him. Or ask him about homework, or something. Nothing too personal, or not a really long chat; just a little something. Maybe a joke even! After that, try not to talk to him for a few days, and let him come to you. Guys usually like to be the ones to approach girls.
And, if you don't mind my asking, about what age is he? Because, depending on his age, there are certain things you want to say, and certain topics you want to stay away from.
But, overall, you have to be yourself. And let him know that the rumor wasn't true, of course. Maybe he's confused too.

Anyway, hope that helps! :)
