I mainly do all my online anime shopping (and these days that's most of my anime shopping thanks to Best Buy's cutbacks) at rightstuf.com.
Its got a decent selection of anime, manga, and other swag, and they're always running some kind of discount on products from particular distributors, so you're bound to get a sale come up with something you might want in it.
They're also the only place you can get certain titles they acquire through their own Nozomi distributing arm.

I haven't bought anything from rightstuf.com yet but from what i could see they have great deals on their "bundle" and "bargain" deals.
Half.com is good, that's where i get my manga ^^

Amazon.com has decent prices and sometimes good deals, and rightstuf.com is good, too, but better for manga!
