It just occurred to me: Why did the Gungans wait the entire 5 minutes it took the Droid Army to activate instead of using those ball thingies and annihilating most of their troops before they even had a chance to counterattack?

Because this movie was directed by George Lucas and it would make too much sense for the Gungans to ditch their code of honor for droids.
