2. It was different for each one. In some cases, what they "missed" present themselves in the story; for instance, Buriel gave up on his soul. The encouragement he gained from Hime (because they were still friends) was what kept him going- and meeting Johanna. He basically messed up his chance to meet Johanna in deciding to "give up" (i.e., he meets her when he's formed the Shinda Renge, which served for the purpose of finding the rest of his soul). Because his soul is almost completely "gone" he almost feels nothing; he is devoted to keeping the one thing that has impacted him most safe, and that is Danielle....though, being yandere is magnified in this circumstance, partially because a)his soul is out of whack and b)he is no longer her lover and obviously hates Soshi for still being close to her, even though he is no longer her lover either.
Shogo failed to "grow up". His dependency on Soshi was already detrimental; his intelligence makes him believe that he knows better than everyone already. However, geniuses usually reach a downfall cultivated by their own devices. He "shut down" so to speak and began to question his entire existence because he did not "pursue" Soshi to keep that bond. His sociopathy is actually a cry for attention; his crimes are all in the typical "theatrical" format, even though he is obviously asking for death. Being a shinobi is not fulfilling, and upon losing any care or feeling toward anything in particular has left him void. He just wants to die; the negative aspects of being a shinoi have finally put him over the edge, especially because of that "window" between the time Soshi left and returned.
Soshi lost his innocence, completely. Instead of becoming stronger after his trails and tribulations, he began to harden instead. Danielle is not at all a good example for him and seems to be more detrimental to his state than anything; he hasn't learned to forgive (she plays a major role in pointing that out to him and herself in canon) and has instead decided to let his anger and fear fester, only to vent on prisoners who "deserve" to be punished. He is probably the most sane character; he has time to redeem himself, but his pent up anger is unsettling, especially because he's so young.
Danielle has also ignored the meaning of "forgiveness". In the beginning of the book, her thoughts were seated towards revenge for this, and that, until she realized that it didn't help matters at all; she doesn't reach this point, here. Instead, she becomes overly self-righteous; "justice" is her favorite word. Honestly, she was beginning to lean towards it already in canon, but realized that "judgment" isn't hers to hand out. Here she feels as if "protecting" is the same as some form of "abuse"; the time on Titania has been drilled into her, and she breaks up with Soshi because she realizes she's ruined him, and that he is not "just"; he is corrupt in his work, beating prisoners to the brink of death to vent stress. She's the pot calling the kettle black, the hypocrite that can't face herself in the mirror, and Hera reigns.
3. Thank God, they aren't in this. It started as this...horoscope meme thing Kiki showed me, according to star sign, what kind of person they would be in a "warped" reality, or as a villainous character. I decided to focus more on the four "main" characters than branch out, because they also emphasis the point that people like Chihiro and Isshin (good people who could have changed their lives for the better) do not exist because of their mistakes and stubborn-ness.

@MewChero:
Kiki made an interesting point when she finished it.
Did you notice something about all of them near the end? (with the exception of Soshi)
They became "themselves".
