It's blue. That's the way Kubo originally meant it, but due to the fact that the anime aired before his eye color was released they decided to go for red. Then on the cover of the manga volume afterwards he appeared with his real color, which is blue. And in some video games he appears with golden eyes, although I don't know the cause for that one. All in all, blue *grins*
