1. Darika [manga]
Honestly, this was such a bittersweet tale. You'd have to read the whole short to get the full feeling of it. The artist Aki only had it published at the end of her manga Utahime, but despite it's short length, it was full of emotion.
2. Nabari No Ou [anime/manga]
In both versions Yoite's back-story and death were so sad. I felt like crying every time - even though he seemed at peace near the end of the series.
3. Wolf's Rain [anime]
Toboe's death is one of the saddest anime deaths I've watched. His reason and purpose all came down to that one moment ; A ;
4. Angel Beats [anime]
I haven't finished this one, but I hear the ending makes nearly everyone cry or at least feel like crying. It's extremely comedic in some moments like most anime, but there are points when it takes on a serious tone. I find it kind of bittersweet have everyone vanishes after they've finally full-filled their purpose.
5. Ballad of a Shinigami [manga/novel]
This one has a lot about death, but also uplifting themes of why life is worth the pain and to get through the present and aim for the future.
Well these are my top five ♥ xD If you're looking for sad stories, I also highly recommend the game Nier. The first time through it, it's sad. The second time through it, it gets even more depressing. I love the concept of the game and it's really an enjoyable play.

I HAVEN'T EVEN SEEN CHRONO CRUSADE BEFORE AND THAT FUCKING ENDING MADE ME WANT TO CRY!! DX

I was crying so hard on Kanon! It was sad. I did on Chrono Crusade too. I stopped on like episode 4 of FMA so I haven't seen those yet.
