Cars like the Utena Car, Redline Cars, Scryed Car, Tiger & Bunny's Fire Emblem Car, that guy's rocket car from Sonic X. I'd like to see all of them recreated in real life in someway, certainly make the list easier.
Of all the vehicles listed on here, the one i'd actually want is Jeep from Saiyuki; think of all the land the world could re-purpose that is currently paved over for parking lots. Not to mention saving gas; I don't remember ever seeing them have to stop for gas. I'm assuming they just feed Jeep in dragon form and that's enough.
You also left out Cougar's car(s) in Scryed: take normal car, use telepathic power to turn it into a vehicle that would own any NASCAR vehicle anytime.
Pretty much nailed the best ones. Hermes, the Mitsubishi Minica, the See-Through Hummer, the Fiat 500, the Mach 5, the Renault Alpine A310, the Shelby Cobra, the V-Max/RCB Dullahan hybrid, Kandea's motorcycle, and the Vespa are all worthy choices in my humble and uneducated opinion.
If I had to suggest one other it would be Rose Anderson's Motorbike from SoltyRei. This beast would probably handle even worse than Akira's bike, but there's no denying a motorcycle modeled after a classic high speed train with an attachable minigun is too good to be missed. Unfortunately, no one would dare make a real life counterpart.

Actually, and I hate to nitpick at this point, you missed the big one. The Trans Am 20000 from REDLINE, which is just a heavily modded Trans Am.
