Akari, on Aqua (formerly Mars), and Ai, on Manhome (formerly Earth), frequently send e-mail back and forth. They also have a video phone in the Aria Company building that looks like an early twentieth century telephone, with the separated earpiece.
Final Fantasy VII: Advent Children
Does this count? Cloud never answering his cell phone is used as an illustration of how he runs away from his problems instead of facing them, and his detachment from the people around him.
Kodomo no Jikan
Rin using her cell phone to send Mimi pictures and video of Aoki screwing up and being dumb contributes to Mimi coming back to school after the trauma she experienced with the class's previous teacher. Later, Renji taking away Rin's cell phone is kind of a big deal that I don't want to talk too much about due to spoilers.
Kurenai
Everyone constantly communicates via cell phone and Ginko is using a laptop for gathering information pretty much every time she appears.
The Melancholy of Haruhi Suzumiya
Pretty much everything that the Computer Research Society is involved in, particularly the Mystérique Sign episode.
Rozen Maiden
Bit hard to explain this one briefly, so just read the MAL synopsis.
Saki
Nodoka primarily plays mahjong online, rather than at a physical table with other people, which greatly affects her play style and becomes important to the plot.
Sayonara Zetsubou Sensei
Not that there's much of a plot, but Meru immediately comes to mind when thinking about this.

Pokémon. Specifically the third movie, which uses video e-mail and phones that can apparently pick up a signal in parallel dimensions, but the whole series too, since you can apparently e-mail trainers their critters. If that counts enough to matter, that is.
Alos, Dennou Coil would probably count. Haven't seen the whole series, but it seems to take place in a world where the internet almost exists physically.

EDIT: Oh hey, I already thought of one. Perfect Blue. 8D There's a fansite for Mima in the movie, and that's how the psychological terrors start really.
