This may be a bit of a long reply so I do apologize. There are quite few pokemon that have been created by humans. Some on purpose and others from activities that we do. For example, you know of the pokemon porygon yes? If we look at it's many dex entries we can see that it is an artificial and man made pokemon. It's body is entirely made of programming code. This is an example of a pokemon made by modern humans. Another obvious one is a pokemon we all know and love Mewtwo. He was created to be the worlds most powerful pokemon from a mew fossil. Again another product of modern man.
Now lets look at another one shall we? Another pokemon created by humans would be Grimer and Muk. Although it wasn't intentional, it was a human creation. We get Grimer from pollution. It's body is made by hardened sludge. This is further proved from pokemon stadiums dex entry saying that "Sludge that was transformed when exposed to X-rays from the moon. Loves sludge, industrial waste and other refuse." Other entries say Grimer can spawn from the sludge trails from other Grimer.
There are many other examples through out the other generations. Some even tracing back to ancient humans and the activities they took part in. There are even pokemon that were previously human...As terrifying as that is, humans play a huge role in the development of pokemon.
Pokemon as human creations? In the real world, that's an obvious statement, but I've never heard about that being the case in the Pokemon world. Please explain.

The middle stage evolution of Froakie has actually just been revealed. I forget the name of it, but it's a pure Water-type like Froakie. But the theory could still be true. I never really gave much thought to the cloud-like mass of Froakie's back. And who knows? The final evolutionary stage may be a Water/Flying Pokemon.
By the way, I've been keeping a pretty close eye on the news about X and Y. So if you have any questions about the new Pokemon, feel free to ask me.
