I think I cried at the end of Tokyo Mew Mew because I realized it was finally over (and it was when I was in 6th grade).
I might have cried a little bit at Fruits Basket, but that's really it. Miyazaki's films had me on the edge, though. I'm not too much of a crier.
I did watch a Japanese movie (though not anime) that was subtitled in English called 'Nobody Knows' and I cried so hard when the little girl died. What kind of a mom leaves her kids to fend for themselves for several months in Tokyo when the oldest is only 12? And what was even worse, is the kids weren't supposed to leave the apartment building, so they smuggled the girls around in suitcases. It was so depressing. ;----;

Yes, I agree with TrigunCat4 and schultzie. The ending in .hack//SIGN was a happy cry one. I still say the music really helped to bring on the tears. Love that violin~
Yup, there have been plenty of times where an anime has made me cry.
My biggest tear jerkers of all time so far have been:
-Fruits Basket- I have cried so much during this series, from the anime and while reading the manga. I cried for the last four episodes all in a row. It was a constant stream of tears for about two hours. Luckily it was really late when I was watching it and everyone else in my apartment was asleep. I have also cried in ep5 when Tohru is accepted, ep8 Hatori’s story, and probably some other scenes that I can’t remember right now. I think you’d have to be completely heartless if you do not at least laugh, chuckle, relate to at least one of the characters, or have gotten a little teary eyed while watching this series.
- Trigun- When Wolfwood dies T_T and Rem’s story. The first time I ever cried for an anime.
Teary-eyed light crying moments:
- Wolf’s Rain- When Toboe dies and Tsume is talking to him. Also when every ones else died. That was heart retching.
- FMA- When Ed & Al’s story is told in ep 3, when Nina was a chimera and was asking Ed & Al to play with her, and when Hughes died. I’ve cried a lot during this series too!
-Cowboy Bebop- The last episode.
-Samurai Champloo- Also the last episode
-.Hack//Sign- This time this was happy tears when Tsukasa and Subaru met at the end, in the real world.
-Tsubasa R.C.- I would have cried while reading volume 16, but I was on a crowded train, so I just held back my tears. I felt like crap for the rest of the day that day.
My most shameful anime induced crying scene:
-Pokemon- Some episode were they make it look like Bulbasaur died by getting squished by a rock, and they were showing a montage of clicks of him in past eps. I am shamed to have even admitted, that I have cried to this scene. He didn’t even die, which made it even more semi-pathetic that I got teary-eyed. I don’t even like Bulbasaur that much!
I was a mess after a watched the ending to FFX,the death of Hughes in FullMetal Alchemist, Negima with Asuna death, Fruits Basket mostly the whole series, Bleach I am not saying what because it hasn't aired in the US yet and I had tears of joy in the ending of FFX-2 and Peach Girl as well. But what made my heart break the most would have to be from FF7 when Aerith was killed. To this day I can not see a picture of Aerith with out tearing up a little.

Haibane Renmei makes me cry. It's the most amazing anime I've ever seen, though, so it's all good. And it's emotional in a good way, not like it's trying to be.
I've been crying a heck of a lot this whole weekend, because of my best friend dying, but besides that, I'm going to have to say that Princess Mononoke makes me cry. Strange as it sounds, it's a very emotional movie, as all of Miyazaki's works are. Saikano made me cry like a baby, too.
I cried, like really cried, at the Kenshin Trust & Betrayal OVAs and the Reflection OVA.
More recently, I shed a tear in the last three or four episodes of Code Geass.

It wasn't full on, tears streaming down my face, but I cried a bit at the ends of Chrono Crusade and Air. Chrono Crusade's ending was incredibly sad but I loved it because of how well it evoked that emotion.

I don't tend to cry much in general (unless incredibly stressed), but there have been a couple instances where I got teary-eyed from anime.
1) Escaflowne - I dunno, the ending was just... so sad. The anime was so spectacular, it was upsetting to see it end. There are plenty of other times I cried, typically with scenes accompanied with awesomely dramatic music.
2) Planetes - Again, it's one of those, "The ending was so great, I cried" deals. Basically the same as Escaflowne.
I might have cried for First Kiss, except I translated it for SARS and was absolutely sick of the show by the end. I was almost dancing for joy when I finished the last episode.
I'm like ink.black.sky, I cry at almost any anime. I probably cried watching Cardcaptor Sakura, and I think I cried during one part in Rurouni Kenshin. Can't really remember though. Oh yeah, and probably fruits basket too. Now of course, i'll have to re-read/watch all that so I can make note of what I cry at. oh well ^^
I cry with almost every single anime I watch. Let's see here; I cried during Fruits Basket, Naruto, Wolfs Rain, Spirited Away, Whisper of the Heart, Boogiepop Phantom, Full Metal Alchemist, and probably a whole bunch of others.

I agree with shiro. Grave of the Fireflies, as I stated on myO back in the day, is perhaps the single most depressing and at the same time meaningful film I've ever seen, live action or otherwise. I didn't bawl, but there were tears.
I'll bare my soul a little more... Nodame Cantabile, both the anime and live action, made me cry, though for a completely different reason. Leaving a very tight-knit group of friends can affect anyone, but when it's an orchestra you're leaving, it's a totally unique sense of loss you experience.

Oh, and Grave of the Fireflies. Epicly depressing anime! Granted, it's just a film, not a series or anything, but I'd definitely say Grave of the Fireflies would win "the saddest anime ever" battle. (We had a discussion about this over in the AX Forums as well)
Other than that, only a few animes that I can't necessarily think of at the moment have caused me to tear up. One Litre of Tears and First Kiss are great jDramas though that really got me going.

My big tearjerker is Haibane Renmei.
It starts pretty lighthearted, but about halfway through it gets more and more emotional. If my dad hadn't been home at the time I was watching the last episode, I would have been openly weeping the whole time ^^
I still cried the second time I watched it, although not as much since I knew what was happening.
