This has to be one of my favorite Nuzlocke stories so far. It's called Pokemon: Lost.
This is the story of Scott and his brother, Brad, who was killed by Liza and Tate's Xatu. Brad the Beautifly was originally a Wurmple that wanted to be beautiful and when he evolved into a Silcoon, he knew he'd get his wish. Once his Pokemon group traveled into Petalburg Woods, he met who he called his "bug brother" the evolved Cascoon named Scott.
In the story, they didn't see much fighting but they were revealed to be half-brothers in their pasts. Unfortunately, they never knew they were actual brothers before Brad's death...
