Main Plot Points
- It's the year 2220 A.D., and the people on Earth learn that a travelling black hole, capable of destroying anything in its way, is on course for the Solor System. Fearing that Earth will be destroyed by the same cosmic element, Shiro Sanada orders for Earth to be evacuated, and Yuki Mori, commanding officer of the Super-Andromeda Fleet's Flagship, takes command of the first emmigration fleet to transport civilians to the planet Amare, whose ruler Iriya offers to the people refuge. Unfortunately, the Earth Federation Defense Fleets end up in battle against a fleet of enemy ships, which destroys Yuki's ship while it tries to enter warp, leading her to be listed as missing in action. Those enemy ships belong to the SUS Empire.
- Susumu Kodai, who was on a 3-year trip with his cargo ship Yuki, returns to Earth to learn that the SUS attacked many civilain and military ships. It's not until he reunites with Sanada that he learns of his beloved wife's misfortune. He then reunites with his daughter Miyuki, who now hates him as a result of Yuki Mori's disappearance.
- After reports of another civilain emmigration fleet being attacked by the SUS, Sanada recruits Kodai to command the legendary Space Battleship Yamato, which was going under reconstruction at the shipyard on Aquarius during the past several past. The ship itself was last destroyed in 2203 A.D. when its former commanding officer, Juzo Okita detonated it in an effort to divert the water streams of Aquarius out of course for Earth (see 1983's "Final Yamato"). Kodai is then transported to the Aquarius dock for him to board the Yamato, where he not only reunites with Yamato crewmember Tasuke Tokugawa (who just resigned from command of the EFDF Moonbase to rejoin the crew), but also meets a new crew to run the ship, which includes the two men who served him onboard the cargo vessel Yuki). And so, the Yamato takes off to lead the third emmigration fleet and a fleet of battleships on course for Amare. As for Kodai, he intends to use his mission as an opportunity to find Yuki Mori's whereabouts, hoping to get his daughter to stop hating him and convine her that Yamato is more than just a ship he's obssessed with as it's also a symbol of hope for everyone and everything he loves.
- Metsler fools the representives of the factions occupied by SUS with a video depicting a lie about the violent battle between Earth and SUS, with the lie being that Earthers fight without not only a sense of honor, but also a warning to SUS attackers. As a result, Goruy from Ethos (one of the planets occupied by SUS Empire), leads his Ethos fleet to join with the fleet of Beldel (another SUS-occupied planet) to fight the Earth ships heading to Amare. When seeing Yamato's attempt to defend the Earth civilain ships, Goruy not only realizes that Earther's aren't as bad as Metsler said, but also orders his men to stop attacking, allowing Yamato to continue on its mission.
- The Yamato and its fleets finally arrive at Amare and find that many Earth civilians made it there in peace. There, Kodai finds the the remains of his wife's ship as well as her hat. Although Yuki's body is still mssing, he still believes she's alive somewhere.
- Kodai learns from Iriya that she and her people are forced to give energy to the SUS Empire because Metsler, who occupied their world long ago, told them he'll give them security. With the Yamato being seen by the SUS Empire as its enemy, the queen's guards accuse the heroic ship of putting Amare at risk of getting attacked by Metsler, which sadly drives Kodai to worry that he may have to sacrifice his chance of helping humanity in order to spare the lives of Amare's people. But then fortunately, the Yamato crew receive help from both Amare and Ethos to fight the SUS tyrants, epecially when the people of both alien worlds want independence. Sadly, some of the people of both alien planets (includign Goruy) died in the process of destroying the invading ships.
- At a point during the battle on Amare, the Yamato and its battleship fleet take off for Earth to get the rest of Earth's people, only to end up fighting the fleets of Beldel and Fridei, which are now what's the only planets remaining occupied by Metsler. Both fleets are being led by Barlsman with his SUS Fortress, which then gets destroyed by the ramming of the Yamato's missile-equipped support craft Shinano. Despite the destruction of the Fortress, the Yamato crew realize they are not yet ou the woods when Metsler's teleporting dreadnaught appears and begins attacking te ship all around. After finding what appears to be the SUS Empire's supply star, the Yamato destroys it with its wave motion gun, an attack that manages to wipe out enemey the ships taking part in the space battle, including Metsler's dreadnought. The Yamato crew later receive a "thank you" from the people of Amare for helping them regain their freedom.
- After finally making it to Earth, the Yamato crew learn that the black hole is getting closer to Earth, and a storm is taking place. To make matters worse, several Earthers (including Sanada, Sado, Analyzer, and Mi-Kun) decide to stay behind on Earth, intending to go down with the planet instead of going with the other Earthers to board the remaing emmigration ships to Amare. As Kodai searches for Miyuki, he learns she's the only survivor of a emimigration ship destruction caused by the storm. He then convinces her that Yuki's alive somewhere in space by showing her her mother's hat. Miyuki finally buries her hatred for her father and agrees to board with him onboard the Yamato so they can search for Yuki together.
- The Yamato crew again meet Metsler, who suddenly appears onboard out of nowhere and reveals that 1) the SUS Empire is from another dimension, 2) the black hole heading for Earth is a portal to his realm, and 3) he plans to use that hole to convert Earth and its people into energy for his empire's supply needs. Guessing correctly that the black hole is an artificial element, Kodai orders for the Yamato to enters it in an attempt to destroy its singularity. Although suffering some damages caused by the black hole and losing a few lives in the process, the Yamato succeeds in destroying it and saving Earth once again, but what remains unfinished is the search for Yuki Mori.
